Goofs:
Continuity
Sulu and Spock's safety belts disappear and then reappear during the final battle sequence.

Continuity
While Kirk is talking to Pike in a bar he has a nearly empty drink. Then during a shot when he lifts the glass to take a sip, the glass is full. In the next shot, when he actually takes the sip, the glass is nearly empty again.

Continuity
When Bones is scanning Kirk, when they first get on the ship, he has a ring on his pinky finger, the second time you see his hand it is missing, but the next shot he is wearing it again.

Continuity
When the Enterprise's trash exhaust port is first shown, it's about half-way up the secondary hull and has sliding panels on either side of it. Almost two minutes later, the panels are missing and the exhaust port appears to be farther down and forward.

Continuity
Spock chases Khan into a large building, where Khan leaps through a glass wall, and Spock follows. In the next shot, they are back on the street.

Continuity
When Kirk, Spock and the two security guys come running off the shuttle firing at the Klingons, we don't see the two security guys get shot, but they disappear completely from the sequence.

Continuity
As the camera pulls back after Kirk shoots the Nibiran creature, and the native Nibirans reach the spot, the creature is gone. A native even runs over the spot where the creature should have been.

Errors in Geography
The establishing shot of London in the beginning of the movie, just after the main title, shows the morning sun rising over the city's skyline from the west.

Factual Mistake
In the shots of London, the British flag is flying upside down. The broad white strip should be uppermost on the flagpole.

Revealing Mistakes
In several scenes, the seat belts on board the Enterprise are clearly not attached to anything.
Trivia:
